It derives from Latin "clima" (from Greek "klima"), but the masculine gender is better explained by the fact that Latin "clima" was actually treated as a masculine noun in Latin itself (nominative singular: clima, despite the -a ending). When borrowed into Old French as a learned/scientific term, it retained this masculine gender. The -a ending did not trigger feminization because the word was perceived as masculine from its Latin source.
